Some players have experienced some very long synchronization times on one of our servers (the time between when the map launches and the moment when the player can actually play), more than 2 minutes in some cases. The log doesn't reveal anything weird (apart the sync time). We rebooted the server and the controller for good measure, but it didn't seem to help. What could be the reason for this?
Also, side question, I noticed that the GameLog.txt file for that server is really long. Is it safe to rename/delete it to go back to a clean file?

Long longfiles are always bad, if the implementation is poor (read the file and append instead of just append).
Just do a backup copy and empty it.
Another issue could be the load, especially on virtual servers, if your server did not get sufficient network bandwith and processing power.
If another server with higher priority using the same physical network had lot of communication, this might have such an effect on your server.
