When I want to add shallow water, I put like a small pond with deep water first:
Then I use the shallow water like this:
This is what I would expect:
But this is what I get:
If I first use shallow water and later add the deep water, this doesn't happen

Yes same happens.
Image below is deep water with a same size shallow water placed over the top.

Ok I see what's happening here, it's to do with size of deep water and size of shallow water I think.
If you do a 2x2 deep water and a 2x2 shallow water the shallow water is a lot smaller in area.
So if you do a 2x2 deep water and a 2x2 shallow water on top of your deep, with the shallow water being smaller but at same coordinates it will put the shallow water in the middle of the deep causing 2 deep puddles with shallow water between them. If you do it the other way round the deep will delete the shallow totally.

OK now I get what is happening.
We are looking at it has deep water and shallow water. This is not what it is, we're not placing water we're bringing up the water bottom. If we do the same thing above land we get the same effect if you look at image below.

I knew that some weird behaviours still exist when creating terrain, but it happened in very complex cases with several mountains and waters of different kinds. So thanks a lot for finding these very simple ways to reproduce the bug, it helped me understand the cause of this issue
But it may be quite complex to fix, and it's not a critical bug, as we can always manage to get the result we want. So I have added it to my todo list, and I'll try to get rid of this... when I have the time

I don't think it needs fixing because on the water maps this produces some real nice islands.
Once you find your way around the editor it's not hard to stop this happening.

Yeah, I also agree it should only be described better how to use the blocks to achieve this or that result
But please keep it on your todo list, even with lower priority, angry_duck
