I opened an old TMNF map and saw that some blocks were missing and others have been added.

The 7-1-3 block is completely gone. The road under it as well and replaced by dirt.

TM² don't like blockmixing

Not true! my friend My track R Tech has to difference in blocks and its blocked like crazy

According to eie no blocks were deleted in this track actually, they were all changed into dirt.
He wrote this also:

Dirt and pool at ground level might not stay the same after importing, but will disappear/appear at random spots after the import.

Dirt and pool in the air will be removed.

I think this is because in TMNF we only had dirt block and water block. We used the same dirt block for the hills in dirt. Now we have dirt block, dirt hills block and water block.
I think it's confusing it

I have some blockmixing maps which are nice in TM² and others, blocks missing or not at the right place
Some are made with tmunlimiter -> no trouble, and some by challenge edit -> some have troubles

funny cause my dirt from TM1 is still there and its in the air.
