Probably you have installed the standalone version as is and did not care to separate the user data, which are now shared between both versions.
It's only a guess.

And your guess is probably right.
How do I separate the user data?
Either during the installation of the standalone version,
or later using the launcher. At the help button you can select where to place personal and game data.

I'll wait for the fix on Steam while using the standalone version.
I can confirm on latest may update windows 10 Pro x64 there's loads of stuttering while using the steam version.
I tried the standalone - bam smooth 110 fps on maxed out settings no stuttering.
